I have this problem too with Flash MX 2004, I have project that take almost 15min to publish. It's cause comes from linked movieClips in the library or anything you might have that is linked.
A couple other things to check. Possibly you have a corrupted image or graphic in your project or a script that is running slowy.
One possible solution would be to make seperate swfs of your linked movieClips. Or break down your project into various sections to determine where the slow down is occuring
I'm pretty sure if you do a search for slow publishing times in this forum you'll find some other relavint information. :)

I once experienced something similar, and found the source of my problem to be the fact that I had embedded all characters of a font in one of my textFields. Reducing the number of characters to just all caps, all lowercase, numerals and punctuation cleared it all up for me though.
Just a thought.

it would be important to note the output size.. how big is the SWF?
what all do you have in it? video, audio, embedded fonts, etc?

did you try to use mtasc to compile your clip ?
in a recent project it tooks about 12-15 secs to compile with flash-ide.
using mtasc it takes about 2-3 secs...
regards..
