Probably just pre-animated for each page transition.
Of course, it could be done with AS, but that could be a bit tricky, although it seems like the transitions on fortminor.com might be AS.
Replayful.com is most likely movieclip animations though.

It's all pretty basic Flash really, putting transtitions like that together, since it probably doesn't involve much AS.
