I have not found anything like this. The Flex Builder team will be moving on to version 4 soon. Now is the perfect time to send in a feature request (http://www.adobe.com/go/wish).

The place I should have suggested. I can't believe I didn't think of it!

Yeah, the Wish Form still applies to Flash, so I'm used to posting it up in the AS3 forum.
No official word yet if Adobe plans to open other product bug databases. It would be nice to see bugs that are open for Flash Player.

I have found a solution. it's isn't perfect but at least it saves a little bit of time (I have tested it on Actionscript project Flex 3 Beta2).
1. Create project and set all project settings (now you have sort of project template)
2. Now each time insted of creating new project in flex..
a. copy files from template project to your project folder
b. edit .project file with notepad to change project name
c. Import project into Flex
