Let's say that I wanted my index page(enter site, download flash links) to be full screen and on center, and from there I wanted to launch a new window on top of it that wasn't full screen(say 900x600) but perfectly centered on regardless of what the end user's resoluction is. How would I go about doing this? Is this a flash or a dreamweaver issue?
alas, pooryorick needs help....

There's an extension/component that does this really easily for you. You can downoad it at the macromedia site, it's called Easy_Popup_Windows.mxp
