HOw do you publish to .exe if you have multiple swf's

You mean one main movie .swf loading in external .swfs into it?

yeah thats what i have at the mo, icould change it to internal mc's i guess

You publish the main movie as an .exe, and assuming it's in the same folder as the external .swfs, they'll be loaded in as if this was a main movie.swf.
